Especially for reading unwieldy PDF documents (all PDF files are unwieldy by definition), the larger the screen, the better. For any heavy PDF user, I'd emphatically recommend iPad Air over iPad mini Retina. (And I'd flatly reject the old iPad mini.)

I also use GoodReader on iOS. I can't seem to find anything as good as GoodReader on Android; ezPDF doesn't quite cut it.
