Yes, they are backed up in the cloud. There is even a special MyKindle website that you can log into with your account to view your notes. So it is kind of like Evernote. There also isn't the character limitation on highlights either. Amazon usually limits by percentage highlighted in the entire book (e.g. 10-20% max) rather than 100 characters per highlight.
