The instructions in the Readme file included in nightly builds of koreader for kobos are intended to install it on a pristine device. Kobolauncher is independent from koreader and is not required to use it, and if you want to install both of those the order of installation should be irrelevant. Kobolauncher used to include fmon but from the next release onwards it shouldn't be the case anymore.
