I'm assuming that the mobi that you have is identical to the one for sale on Amazon. Most books can be "sampled", which means downloading a truncated version of the book. I did that rather than buying the book for myself and that's what I was talking about above. You should use the mobi file that you already have rather than the sample, the same as you have been doing.
My description above is adding a few steps to performing the conversion in Calibre. To run a conversion with defaults, you normally highlight the book in the Calibre list and then click "Convert books". Instead of clicking "Convert books", click on the little arrow to the right of "Convert books" and select "Convert individually". You'll then get a large dialog that includes a button on the side that says "Seach & Replace". If you follow the above directions from there, you'll hopefully get better results.
