mehh, I hope then that each version does indeed live in its own subfolder, with 2000ish titles you don't want to have to separate them out into folders if the various formats are contained in the same folder for a single title.
Seems a combination of 2nd and 3rd option would solve that problem
"Multiple books per folder, assume every ebook file is a different format."
