I've experienced similar problem on Kobo Mini using 2.6.2 firmware and 1.2.6.9 Kobolauncher. After adding some books by Calibre and disconnecting the device the 'Your library is empty' text was shown on the screen. I was really curious if it was accidental or not, so I made a factory reset. After this transferring books via Calibre has worked without any problems. Next I installed latest version of Kobolauncher to see what happens. Unfortunately after transferring second book via Calibre the database corruption has occured again.
