@Kovid So, you're saying I should definitely be able to find duplicates in the library by checking every book's path?

I swear, I've spent lots of time going carefully through the library. I was also very careful when I took every book off of the device and re-added the books in groups of five.

I had Calibre saying the correct number for a few minutes until I closed Calibre, unplugged and rebooted the device, (so that the book covers would show up again), and then plugged it back in and opened Calibre. Then, the number was wrong again.

@chaley Yup, I definitely noticed when the books started scattering into all different folders on the Kindle. In Calibre 1.5, however, I went into the "Add Books" preferences and set it to add books to the "Books" folder only, and I think that fixed that issue, but maybe it's contributing to the other problem.
