When using English for the list of bookmarks is titled "Annotations", so I usually refer to it as the "annotations list".

The bug you are seeing is caused by a difference in how bookmarks are handled for epubs on the SD card and the main memory. For both the bookmarks are stored in the database on the device. But, for epubs in the main memory, they are also stored in a file. When the epub is opened, the file is read and the contents replace whatever is in the database. This leads to most of the bookmark related bugs. What you are seeing is one of them. As far as I can tell, the file is only maintained while the epub is opened. Hence, the behaviour you are seeing.
