Theducks is right, I often have the same problem when I convert many files at once or tranfer too many books at once to my reader (a while ago I tried to tranfer 1.800 epubs at once).

Same goes with the catalog. Calibre seems to stand still with the last % or says it's done but nothing happens. BUT I learned to trust the program and wait! In 99% calibre only freezes the display and not crashes! it is still working in the backround and only needs time to do the job.

Try to make a catalog of a smaller number of books (like 5 or so) and see if that works.
