SqueeBooks fits well if you just use direct copy and paste actually. To get around the trash data I usually run Readability on the page, and copy-paste from there. C+P is faster than waiting for the application to do its thing, as far as I can tell.
Going slightly off topic: How do you all tidy up AO3's tag for your libraries? I like having their canonical tags and some of the more commonly used freeform/additional tags, particularly for kinks and such, but there's a lot of single use cruft along with the useful stuff. It's driving me nuts.
