Select the two files and use
Save to disk. Under
Preferences - Saving books to disk there is a template that lets you get very specific with the format for naming any file saved to disk.

Beside the Save to disk feature you can export books in other ways. When I want to send my daughter a book I
email her the book from within calibre. The book is named by Title - Author.epub or whatever format you have as your preferred format.

I think calibre will always truncate at a specific length. You will not win this battle, use the tools the GUI provides for exporting books from the database.

Format is displayed in the Book details pane (The book icon in the lower right). Or you can create a custom column for format.
If the toggle for search changes back with each update this may be a bug. Learn how to submit a bug report

FYI, for other folks who might read this, both formats that polish currently works with update the metadata and cover while saving to disk.
