I figure that being a national retailer, they were able to negotiate a much better deal then the NAEB or even the BooksonBoard guys were.

And They probably decided to reduce their profit margins so that they could effectively compete with Waterstone's Sony Reader. After all they do want to keep their ebook store a relevant part of the market.
