Chiming in a little late on this but I've taken to pausing Dropbox syncing while I'm updating using FFDL and then I start it back up again when I'm done. All you need to do is right click on the Dropbox icon in the systray then click setting and select Pause Syncing. This solves that error message problem. It's annoying but it beats having to move my library out of Dropbox.
