I tried Sigil but there are so many of these underlines that it is near impossible to remove all of them manually.

Neither could I find a way to use seach-replace in Sigil to remove problem more quickly. If someone has a pointer on what string to use for search-replace it would be immensely appreciated.

At least I got rid of the blue, which seemed more troublesome than the underlines themselves. Still, there are times when whole pages are underlined, and in such cases I have to be careful when turning the page not to jump ahead to some endnote.
