Each section was blank - you know how you can hover over a section and get a preview of the first page - well, nothing was showing up in the hovering, there were no headings identified, absolutely no way to know where one book ended and another started. That's when I started over - got rid of my converted file, re-added my original, tweaked it by adding breaks. Then tried to split... got an error with epub split - it probably didn't like something I did when I tweaked it. So I gave up and decided to just do it manually.

Stupid file...
Okay I will look into it and see if I can't figure out how to do it without long way.

Edit: Woohoo Success! I got it!

Split your books by mousing over and previewing each one in Epub split.

Now in Caibre click the convert button then use this regex in the Chapter Detection box

Code:
//h:p[re:test(., "chapter|prologue|epilogue", "i")]
Now go to Tablet of Contents box and click the Force box and in the
Level 1 TOC box put the same regex then hit convert. You will now have chapter breaks and a working TOC.
