Kindle PC reader duplicate question

So - open a book from Calibre in mobi format, using the Kindle reader. First time works fine.

Second time, I get a message:

File copy error. {book title} already exists in {Kindle library}

In fact, the message is accurate - the first time I opened the book the Kindle PC reader copied it into its own library (creating a duplicate copy of what is already in the Calibre library.)

Seems to me this behavior has changed recently. I usually use Calibre as my library manager, and would prefer to not have to first open the Kindle reader, and then find the book I want. I don't think the second open does any real harm, but it seems messy to me.
