But that does not maintain the 'Library integrity' of the remote Library

I think the OP needs to use a combination of:
Filters (saved searches) specific to a remote Library
Find Duplicates (between the Libraries)
Copy to Library for newer non duplicates

What is not easily covered is new formats (eg. adding a format to an empty book)
