I would not try the "leave as empty books" it will severely limit what you can do in calibre. Just add the books to calibre and leave your original folder structure intact as a safety net / backup. As you get used to calibre at some point in the future you may find there is no more need for your previous file storage system.
Gmail has been using a label system (vice folders) now for 9 years and even iTunes now has a Copy files to iTunes Media folder when adding to library option enabled by default. So whenever adding songs to the iTunes library it will make a copy of every file and add it to iTunes media folder. Originally iTunes indexed everything by default.
Give it a try for a while hard drive space is cheap, you can do both until you decide one or the other is enough.
