I convert all books to azw3, and afterwards to ZIP.

The problem is, the HTML structure which calibre produces differs extremely for each of the books.
This makes it almost impossible for me to reuse the HTML-files later on.
Is there a way to change the HTML Output?
Delete the Input?

Simple answer: NO

Output is derived from analysis of the input. If you feed Calibre 2 very similar style-structured files, the output will be very similar. (eg Webscriptions era Baen ebooks)
