How would Calibre react to 2 eReader apps on 1 phone

At the moment I have the Kindle app on my Android phone and use Calibre to transfer books to it.

However, despite being easy and comfortable to use, the Android Kindle app has one glaring omission - you can't create collections so, with more than a few books, life can become messy. I'm therefore thinking of installing another eReader on my phone, possibly the Aldiko.

I'd remove most of the books (non-Amazon ones, the majority) from the Kindle app but I'd like to keep the Kindle app on the phone for, possibly, occasional book purchases or downloading an Amazon book from my Amazon archive.

If I do this, how will Calibre behave when I connect my phone. Will both of the apps show up and give me the choice of which one to send the books to?
