In increasing order of severity:
1) reboot in safe mode to see if one of the programs that runs normally is causing your slowdowns
2) Disable your antivirus (dont just exclude calibre, disable it completely, even uninstall it)
3) Re-install a clean copy of windows 8, from Microsoft.
