That is my main use of annotations as well. But my practice is to delete them as I fix them. At one stage you cold select them when reading and delete from the bottom menu. That was better when there were a few on a page.
I don't normally read from the SD card, but occasionally do if I know there is going to be a lot of editing. I'll try one and have a look at the database.

I generally put it on the device, read and mark the errors. Then I fix in Sigil and make sure the TOC and file structure is what I want. Then I do the delete and send. After that, I can replace it without a problem. If I suspect the book will have problems, I do the TOC and files structure first.
