This is for books on the SD card. The only books I keep on the internal card are those downloaded from Kobo. It's a bit annoying since I use the annotations to mark where I want to make changes so I end up with pages of annotations that no longer apply. What I find odd is that after a power cycle, the annotations are removed or orphaned.

I'll give that a try the next time I edit an epub without changing the file structure or TOC. I'm just editing the data fairly often so worth trying.
