Is this for books on the SD card or main memory? For the main memory, the annotations file doesn't get deleted when you delete the book either from the GUI or calibre. I could fix it in calibre, but as it is consistent with the GUI, I haven't. Or at least, that's the excuse I am using

And if you are sending the book from calibre and not making any changes the the file structure or TOC, you can safely resend the book without deleting it first.
