I've been using Copy for a couple or three months (lost track of time) on two installs of Crunchbang modified to run out of Debian Sid. I haven't had the problem that you're describing. This past weekend, I moved my Calibre library into it, then out of it again, and added it back as a link instead. No problems at all. It did take a while to get all of the stuff uploaded, though.

I'm on Copy version 1.33.0483.
