I'm starting to think that maybe Copy isn't playing nice with some add-on you're using maybe or some setting? I've got a whole slew of plugins I use and I'm really surprised I'm not having problems. I also have AdblockPlus and Ghostery installed to stop ads and tracking. Are there any ads normally on the site? Maybe those are causing issues if there are?
And those oddball directories that didn't seem to be queued to be uploading seem to be flagged now correctly to be uploaded, so that did straighten itself out as well.
I'm stumped what your problem could be. I'm running WinXP SP3 if that's any help, internet is about 10mb down and only 1mb up on a good day (although I'm not getting anywhere near that on uploads to Copy, which is ok, once the bulk is uploaded, syncing won't be bad after that).
Edit: And I've got over 70 tabs open right now, I did have more open when I downloaded the epub.
Did you try Firefox in safemode and see if that works any better to rule out plugin issues, etc?

Not a add on issue. The first thing I did was run FF in Safe Mode to make sure. I've tried on my Desktop (Vista 64 8GB of Ram, Quad core) I'm right now on my netbook which is XP SP3 (2GB RAM, 1.66ghz single core) It freezes too when I try to open a subfolder. Took it 5 minutes just to list them and each time I had to hit wait. It will open the smaller folders unlike my Desktop that just freezes but it chokes on the larger folders.
