I don't think it makes much difference, I have done it both ways. I would back up any files using a disk image copier and a regular file copy before proceeding.

I use Roadkill's disk image but lots of others are available free.

The big advantage of doing it manually is that you can pick and chose your firmware version. None are great and IMO the 2.6.1 is probably the best of the 2.x ones. Others will probably disagree, but whatever you like best it is nice to have a choice.
