It's vanishingly unlikely that you'll see a Kindle device again with Calibre collection management. The reason for moving the collections file off the user-accessible partition was almost certainly because people were accidentally losing their collections by deleting the file from the mountable drive. Having the collections tucked away safely in the internal partition makes a lot more sense.
