There are two ways to do this. The menus for the save to disk have choices for this. There should be choices "Save EPUB to disk..." as well as a "Save single format" choice. The latter will show the list of formats for the book and let you choose which one.

If you want to only ever save epubs, you can set this in the preferences. On the "Saving books to disk" page, there is a field "File formats to save". This probably has "all" in it. Change that to "epub".
