It's more likely that the Kobo Guy was looking to blame your problem on the use of a greater than class 4 card. The fact is, the class of the card should not cripple any device. The device might not be able to function so as to take advantage of a card's capability to operate at higher speeds, but it should still function as well as with a lower rated card.

That said, trying a different SD card is a good idea, there is a certain amount of wiggle room in the SD spec.s and a device can have compatibility issues with SD cards that are sold as having the same specifications, as those that do work with the device.

Be sure to let us know if you find that a change of SD card improves the situation.
