The duplicates are physical, not part of the library.

You moved everything via calibre as outlined in post 5? If so this is new behavior. Previously moving the library via the Calibre GUI only moved the items actually in the database.

It doesn't have to be manual, using the check library you can delete those folders/files not part of the library.
