I suggest you backup up the library folder to somewhere even with all the duplicates. Then at least you'll be able to get back to known, if not a good, starting point.

It only finds them, you have to then take action, I think that's also true of the Library Maintenance process others have suggested

I would start with a binary compare and deal with all of the results. Then do it as you've suggested on the remaining books.
