Are you running the current version of Calibre, 0.9.34? If not, upgrade then try running the built-in version of the GoComics recipe. It's working correctly for me. It only pulls the current version of each comic.
Once you have the recipe working you can customize it to download the comics you want by commenting out (or uncommenting) the line for each comic.
