Doing this will update the internal metadata in the book, but so will using the Send to device feature to send the books to your device. In this instance though the book would most likely have to be deleted from the Kindle then sent anew from calibre.

Changing the actual title is the hard way to go about this. There is a metadata plugboard feature that you can setup that will place the series info in the title on the fly when sent to your Kindle without messing up your library. See the Techniques to use plugboards, custom columns and templates sticky at the top of this forum for examples.
