Exactly what are you noticing? My conversion settings are retained fine, but I may not use all conversion settings.

There have always been two levels of retention for the settings. Global settings are retained via the main set of preferences. Then there are per book settings which if you alter a setting while converting a specific book are stored for that specific book if you choose to convert the book again.
