I believe a chapter on the device corresponds to a file inside the KePub. So if you have a book with a chapter split into two files, the device will display it as two separate chapters. I very strongly doubt there's anything that could be done automatically, even through calibre; you'll probably have to edit the book in Sigil and manually move content around.

To elaborate on what BobC said, you should now see two sets of arrows. The < and > buttons will move you within the chapter (and they will move you between chapters if you're at the start or end) and the << and >> buttons move you backwards and forwards by an entire chapter at a time.

Not for what your problems are. If your chapters were too long, calibre could probably help with its conversion tools. Your problem is the opposite, which 'm fairly certain only some manual work with Sigil will solve.
