As you are a linux user, I would suggest ext3 or ext4. I don't know enough about exFAT or the support for it to suggest it. Formatting in place should be OK as the it is just presented as a MSD to the PC. I know Windows has no trouble scanning and fixing problems if you forget to eject it.

The recovery from this will be a factory reset. That formats the partition as FAT32.
