I'm afraid I have no solution for you, except to say that footnotes which work very well on my Sony do not work on my Kobo; either they don't work at all or they go to the wrong endnote and won't return.

So it's not just you.

P.P.S. I'd be very grateful if someone could post HTML markup for footnotes which works on a Kobo.
