In theory you don't need to do anything. Using any of several methods for exporting most books from calibre should also embed the current metadata, including cover into the book. So using the Send to Device, Save to disk, email, or the content server should embed all metadata and the cover in ePub, mobi and azw books.

If for some reason you find that this doesn't work for you then using the Modify ePub plugin, Polish books feature or converting the file will also insert the cover in the book.
