Highlight the book -> Click on "Edit Metadata" -> in the "Change Cover" section, you can either "Download cover" from various sources or "Browse" to where you have a cover jpg/png/gif on your system.

At that point you will either need to an epub->epub converstion or use the "Modify ePub" plugin or use "Polish Books" to actually get in the books metadata.
