If you send the book to your Kindle via Personal Documents Cloud there are several advantages. One you can sync last page read, bookmarks, notes and highlights, two it's stays in the cloud so you can download the book to other Kindles or Kindle app.
If you're just side loading the book then it's just a matter of preference.
