Are you reading books in Kobo ePub format or plain ePub format?

If Kobo ePub format then the shelves, books on shelves and location in books are synced via the Kobo cloud, either via WiFi or Kobo Desktop.

If using ePubs then the names of the shelves but not the content are synced via the Kobo cloud. However, if you used calibre to load the ePubs and define the shelves, then calibre will repeat this process for you; however, the location within book will not be synced via calibre.
