I think there was a change with 2.5.1 because I was in the middle of reading a book when it updated. Before the update it left justified and after it did not.

Also, when I contacted CS they stated that "the feature has been removed after the update."
CS doesn't have a clue. Left justification works fine in 2.5.1 for me on sideloaded epubs not from Kobo. They are DRM free (came that way). Try a Project Gutenberg epub and see if it works on it. Sounds like your database or that particular epub got messed up somehow.
