I think it is MobiReader opening the file that is still in the 'library'. It is not opening the new file, but the one it already has all the information about. Things like thumnails etc. It does not replace the old file.

Try deleting the file from within the MobiReader first and then open the 'new' file. You will see the new file is copied to My eBooks and all your changes are visible.

I had some problems myself with that when I was editting books. I had a book with no TOC. I checked it by opening it with the reader. Then I created a TOC in the original HTML file, used the Creator to build a new file.

From within the Creator I opened the file in the Reader, no TOC visible. It took a while before I discovered that deleting the file from within the Reader should be done first. Now when I changed the book it did show up after a rebuild.

I'm not sure if it is a security thing. This way you cannot overwrite a book in your library by accident. But the nice thing to would by: Simply tell you there is a book with the same filename and do you want to replace it
