I also use Count Pages regularly, and since upgrading to calibre 0.9.28. I page count against both EBUB and MOBI (which I believe is converted to EPUB to perform the count) without any issues.

I am running Count Pages v1.6.5. See screen shot for my current Count Pages settings. I have included my page and word count custom column definitions as well.

Note: I have seen a number of plug-in updates due to changes made to calibre 0.9.29. So there may be a new update for this plug-in as well.
