All the indexing service does is to build a database of the CONTENTS of file types that it understands so that the Desktop search tool can use it to find files that contain stuff the user searches for.
Seeing it does not understand ePubs, mobi or other ebook formats, and neither does calibre search for content within ebooks, why would you expect calibre to use it
