Yes it will. And then you'll have to go through them manually to unsync them. It's a hassle, I went through it. But luckily, it's only a one time hassle.

No, sideloaded books are left alone. They're not treated as a copy of the kepub. You'll just temporarily have two copies of the same book in two different formats on your device.

Not that I see. But syncing shouldn't take too long, unless of course you have a big load of lots of them.
I was afraid I'd have to go through the whole thing again if I'd do a factory reset or got a new device, but, somehow, only 5 kepubs are synced [after a factory reset/on to a new devices]. The latest 5 purchases are synced, the rest is put into "not sync" mode. So, if you do have millions of kepubs, it might be worth doing a factory reset? I don't know.
