What metadata items are you looking for ?

Is the metadata you're looking for embedded in the PDF? Your PDF reader probably has something in the File menu (eg Properties, Description...) that will allow you read and maybe even edit it - assuming it's there.

Do Jstor or Muse have public metadata databases, and do they have free API software to access the database ?

My experience is that most non-fiction PDF's don't have meaningful embedded metadata - not even author name(s), its often the name of the slave who did the typing or set up the template
