I have a three step process.

1) convert the book
2) check the book on my Kobo to see if I can change the font
3) If I couldn't change the font, I convert again, checking Convert->Look and Feel->Filter Style Information->Fonts

I'd say I need to do step 3 40% of the time.

This is for a Glo, and previously a Touch.
