Unfortunately there are some differences between Windows and Linux that may cause weird problems. Windows ignores case in filenames and only allows a limited length of the path name and the file names. A file created in Ubuntu may have too long path/name to be used in windows now.

If the majority of those have a blank Author, Calibre sets those to 'Unknown' (and uses that folder).

All he needs to do is select a big bunch, and set another Author Name (Even: Unknown_1 )
